No, you should definitely keep to the 250 word limit. Doesn't matter if it fits in the boxes - if I've learned one thing from admissions and MMIs, it's to follow instructions. Try rephrasing some of your sentences to use fewer words.

I have a few instances where two words were separated by three dots (...) 

 

Although they are two words, Microsoft Word counted them as one. 

 

Do you guys think admissions will actually count each single word (in that case I will have 251 or 252), or will they just use the Word Count feature (in the case I will have "250")

I'm pretty sure the folks at the admissions department do not have the time to hand count words of every applicant.
