I don't know the whole story here, but I'm not getting the sense that the department is going to bat for you. No matter how busy someone is, it would take the same amount of time for the PD to forward your email to the research coordinator to ask them to help and cc you, as it would have taken to reply to you directly. I say this because you mentioned you "weren't totally interested in the field" back then, and I wonder if that might have been picked up. However, it's great that you got a summer position at Harvard. If you can get a great letter from that experience + some from other electives, this should be helpful to your application.
