Colleges are just a way to divide the administrative work at U of T. I didn't go to U of T, but I had the same questions coming here, and one of my friends explained to me, it's kind of like homeroom in high school - they serve basically no practical purpose for students (besides you living there), just for administration (e.g. academic records). It doesn't affect where you take your classes, or what classes you take. Rather, sometimes it is the other way around - some residences have seats reserved for people in certain programs, or only women, etc. Also, since the colleges are residences as well, you have separate social events going on at each of them.
